Personally my favourite is several different ones. I like the first season and early second season a lot better than the others because they're more fun to watch and more interesting to me. I like The Secret too from season three.

Much asked question but not for awhile ... so let me see.
Better off, let me list the episodes I find myself watching most often.

S-1: Prophecy, Camelot, Time After Time, Out of Time

S-2: Survivors, The Outlaw, Stone Cold

S-3: Trapped, Eye For An Eye, Dead Mans Hill, The Knife -- the whole darn season! :D

So the question is which eps did I think were the best for each season. That is going to be tough since there were so many great ones and only a very few bad.

Here goes:

Season 1: Time After Time. Prophecy. The one with the Pharoh and Rxoton, Veronica and Summerlee playing hide and go seek with the T-Rex. More than Human. Barbarians at the Gate.

Season 2: The Source, London Calling and the Outlaw tie for top honors. I also really liked the final ep.

Season 3...Do I have to choose? I loved them all..Even when I wanted to whack Veronica upside the head for her dumb " We can be friends"c omment in Hollow Victory. Well, except for that dreadful Witches one, the ones where it was heavily Finn oriented and, of course, anything having to do with Ducart!*VBG*

As for which ep was the very best of the entire series...Probably Brothers In Arms...

Best ep of all, IMO, hands-down is Brothers in Arms. There is nothing bad about this ep...except when Malone leaves at the end. ;) But even that was good in that it was the right direction for the character at that point in his life.

Although honorable mentions are:

I agree! I cried my eyes out. And I really wanted to hit Veronica with one of Ned's journals for what she said in the Hollow Earth....

Ah, but don't you think it would have been cool to see the reaction when he came back in the fourth season...She'd be furious at him for not being there when she got back and he'd be able to put her in her place by telling her that he'd done alright all by himself...It's have been great to have her have to re-evaluate her attitude towards him. If you think back, before he left, she (Actually, everyone ) always treated Ned as the someone not to be fully trusted to be able to take care of himself. I always got the sense that Veronica didn't think Ned was skilled enough to survive..Look at her presumption in Phropecy as a good example.

Once Ned got back from his journey, She'd have to scrap that idea...Especially when you consider that he did what none of them has..survive on his own with no help.

It'd have been fun to see Veronica deal with the changes in Ned...And seeing her edge towards telling him what an idiot she was in Hollow Victory..

I once outlined a three part Fanfic dealing with all of that, 1. having Veronica leave the plateau to visit Ned's home in New York. 2. Having him take her home to Avalon (He discovers the way during his travels and 3. Having everyone return to the Tree House afterwards.

Sadly, I lack the technical skills to actually make anything of it..

S1 - Not too much of a fan of most of these eps, to be honest. I like Resurrection most of all I suppose.
S2 - My favorite season, I think. Stone Cold, Skin Deep, The Games (because of Tribune), SURVIVORS (!!).
S3 - Mostly pre-Finn. The Travelers, Dead Man's Hill, BROTHERS IN ARMS, The Secret, Tapestry, Trapped.

I agree jmwest, not a big fan of Season 3. But I will try to narrow it down to a episode a season like most of the other posters did.

Season 1 - Camelot

Season 2 - The Outlaw

Season 3 - Trapped (that's a no brainer  )

Oh yeah. I'd've loved to see how that played out in a fourth season. J&G could have done great stuff with that scenario. I bet the actors would've rocked it, too. They had such excellent on-screen chemistry.

Other season faves...S2, probably London Calling. Hilarious and at the same time touching and insightful to get inside Ned's head and see how he views himself and the others at that point in the series.

S1, More than Human. I just adore Tribune. :D
